There is no "best" way only the way you do it. But there certainly are better ways of conditioning. In the martial art sense i think its generaly accepted that muay thai has the most enduring and brutal conditioning today. Look around the net about conditioning and youll find many many ways and tips and techniques good and not so good ways of conditioning. Maybe ask your instructor(you never know), some stlyes use different methods such as iron fist or karateka using makiwara. Its all up to, however its also up to you to make a wise choice because it is your body, and you will have to deal with what you did for the rest of your life.

However for some basic answers, if you want to condition your knuckles use a makiwara, or hit a heavy bag and maybe knuckle push-ups if your up to it, just dont over do it because you can damage the nerves and bone without proper care and training like everything else. For condiioning food is a important factor, look on the net and i dont recommend getting any pills i really DONT recommend anything like that at all. Look around for healthy food facts and stuff, and go swimming and basic stuff like that. The problem with conditioning is that there is so much to it, because you can have a novel on different techniques for exercising your leg, so concentrete on parts of your body on certain days, pretty much again like i always say go around on the net or ask your instructor, chances are he has some exercises he does himself.

when your sparring it helps condition you, and in our school we have a class about every three months devoted to conditioning, we strike each other with different strikes all over the body and over time it start to not really hurt at all and its pretty cool. when you remember how much it hurt at first and now it doesnt hurta t all really
