The closest kata I have to a Shotokan kata is the Shuri-Ryu version of Empi. I used to compete with that kata, with decent success, so I'll say that is my preferred "Shotokan" kata. Outside of that, Naihanchi is my favorite, followed by Seiunchin.

Empi, of the handful I know. Closest to Shotokan orthodoxy as well. My Bassai Dai and Kanku Dai or in line for the Shotokan group I've trained with, but not JKA acceptable by any means.

My Naihanchi is Shorinryu based, so can't claim that and won't.

At the moment, I prefer Hangetsu over all other Shotokan Kata, because it is the most widespread Kata throughout Karate styles. (In a previous post I compare Goju - Uechi - Shotokan - and Isshin Ryu versions: Sesan - Seisan - Hangetsu - Seishan)

Hangetsu is not as beautiful as other Kata, but the Bunkai really rock.

Wankan

Gojushiho Dai

Unsu [i can't do the big jump anymore because of my right knee; nowadays, that knee helps me to walk, and not jump/land]
