The major difference besides some stylist approaches from ryuha to ryuha is the use of aiki as the primary means of kuzushi (off balancing) instead of some sort of atemi (striking). Aikijujutsu breaks down into three basic catergories Jujutsu, Aikijujutsu, Aikijutsu. The first doesn't employ the use of aiki at all, the next combines aiki and atemi resulting in a oase (takedown with a pin) or nage (throw), and the last uses only aiki as the means to kuzushi (off balance) resulting in a oase (takedown with a pin) or nage (throw). Aiki is very hard to translate even harder to explain. One level of aiki is the understanding of the bodys weak points and the application of a small amount of force to exploit that weakness the apply whatever technique comes next. Sounds hard? IT IS! If you do a google search you will find mostly Daitoryu web sites. Some delve deeper into explaining what aiki is. Good luck. Hope this helps.
